When I end one color of weft and change colors I take the weft I am just finishing up with either over or under the outside most warp and back into the last open shed that I have just woven. I put this in about an inch or more. I usually just leave it hanging below or above the warp threads and don't cut off the extra until afer the project is washed. When I run out of weft then I usually just put the end of the weft that I ran out of into the next shed and overlap the two weft ends for an inch or so. Again if there is any extra I let the extra trail to the top or the bottom of the cloth and just cut it flush with the surface when I finish the cloth. If the thread is very thick I separate out the plies and overlap two plies from each thread to give the true diameter of the yarn that I am weaving with. This is a lot harder to describe than it is to actually do. One of your beginning weaving books should have pictures of it if you need further explanation. I never wove with wool and did quite a few runners and blankets with acrylic early on and don't remember having a problem with my ends coming out. It is not clear from your question, but it sounds like you may needle weave them in after you finish the project instead of weaving them in as you weave. This might work ok if you leave a longer tail and then cut off excess after washing.
